Cross Species gene regulation by small RNAs

To the study the cross species small RNA based gene regulation, we have chosen plant-herbivore system (Nicotiana attenuata-Manduca sexta). Manduca Sexta (herbivore) an lepidopteran feeds on the leaves of nicotiana during its larval stage and develop into pupa followed by adult moth. In the course of evolution, plant developed a defense system in order to protect themselves by activating various defence signalling pathaways. One of the defense response by the plant against the herbiovore hypothesized was through small-RNA based (Pandey et.al.,2008). Small RNA elicited by the insect attack silence the transcript in the larval midguts. So my first goal would be to develop a toolkit for prediction of small RNAs targets followed by studying the whole small RNAome of the plant defense responses against the herbivores.
